The story of Innocent Sin begins at the bikesheds of Seven Sisters High School. The protagonist Tatsuya Suou is attempting to get his motorcycle to start. Two students of Sevens walk up to him and reveal that they have stolen a part of the motorcycle, when Tatsuya experiences a headache and hears voices. This scares the other two students, who are scared off by Principal Takashi Hanya, leaving behind the motorcycle part.
Tatsuya begins fixing his motorcycle, when Hanya asks his name, allowing the player to potentially change Tatsuya's name. After Hanya is gone, Tatsuya is met by Ms. Saeko, his homeroom teacher, who asks him about his dreams and hopes for the future. His friend Lisa Silverman, who wants to go out with him due to his popularity, then walks up to him and tells him about the curse of the Sevens emblem.

She then says that she has received a letter from "Death Boss" of Kasugayama High, delinquent school and rival to Sevens. Death Boss claims to have kidnapped Miyabi "Hanaji" Hanakouji, a student of Sevens. The two go to rescue Hanaji, who is with Death Boss' band, Gas Chamber, and is eating all of their food. Death Boss, better known as Eikichi Mishina, has no idea why she is here, but the other members of Gas Chamber, Shogo, Ken and Takeshi, accidentally say that they told Hanaji that they had information about the Joker, an urban legend, and then lied to Suou in the hopes that he would join Gas Chamber.

Tatsuya and Lisa arrive and Hanaji decides to leave with them because Gas Chamber isn't telling her about The Joker. However, Lisa gets into an argument with Eikichi, calling him "Undie Boss" because he gained his position as Captain Death/ Death Boss due to pulling down people's pants. This annoys Eikichi, who prepares to summon his "Shinigami" to fight, which turns out to be his Persona.

Lisa awakens her Persona and passes out. Tatsuya awakens his and attacks Eikichi, knocking him out, before fainting himself. The three wake up in a gazebo with a person known as Philemon, who tells them that their Personae are the key to finding out the secret of The Joker. When the three wake up in the real world, Shogo, Ken, Takeshi and Lisa decide to try to summon The Joker by dialling their own numbers on their cell phones, as the legend goes.
